Is possible to update Erle-Brain 3 firmware to change motor pwm output to serial or i2c commands. My motor control will accept only analog input (0 -5 V) and i am using a digital pot for this.
I doubt it. What I do is connect an Arduino to the PWM output and read that, and convert to appropriate signal.

Up to you, if you want to get it working quickly. That's what I did, to avoid modifying ArduPilot code.
If you want to use APM ArduCopter firmware and replace the PWM out for I2C commands, you'll need to replace it.Meaning, create a I2C message with each motor value instead of generating it. This sould be made a new RCOutput abstraction within APM code.
